i'm looking for a little bit of both, honestly i don't have the money to drop in a b16 or 18, so i have to work with the stock d15 i've got for now, like i said i just want to build a ride that's fun and enjoyable to work on on the weekends, i'd love to squeeze whatever i can get out of it until i graduate and actually have money to invest full time in the car, right now i'm just starting out bit by bit and learning along the way

Well I mean you wont ever get a major increase in power from bolts on a d15 so if anything just do looks. Type-R front lip, Carbon Fiber hood, amber lights, back tow hook, Duckbill Spoiler, some JDM stickers and it will look clean. 
In the end though its all up to you and your personal preferance.

to fix the sagging roof spray carpet adhesive behind it and it will stick back where its meant to go.
On the Transmission issue does it always make that noise? have you put different tranny fluid in it yet?

eBay Coils(any generic one on ebay for around 50 shipped) will let you lower your car as far as you want. The ride wont be as good as if you got better quality suspension, However your on a college students budget.
I would go as low so the fender lip is right over the edge of the tire,I would also recommend getting another 2 Rota GT3's for the Front.
a Spoon style Mirror and Duckbill (can also be had for cheap off ebay) will also improve the cars looks and aerodynamics.
Just these mods alone will make the car look and handle much better, thus making it a more fun car to drive.

for the roof lining it's not just the fabric it's the actually hard piece underneath it as well, it's a bit warped and soft from water damage on the last 4 inches or so...what do i need to do to fix that?

Get a nice suspension, the rest of the matching gt-3's and it would look much better
