auto ECU in 5 speed?

a close friend purchased a 1990 ls integra to start a project. the previous owner told him he needed to change the ecu, we went to the junk yard today and managed to get one from and automatic ls. it fit perfectly but we havent started the car yet so we dont know if its going to work. what do you guys think/know?

Autotrans code = check engine light
your ECU will be looking for the signals from the tranny / console shifter that autos have and be like WTF? and then you'll have a check engine light. It should still be drivable though. I tried it once and my car ran rough, but it may have been related to other problems at the time (map sensor)

Try it and see. Swapping out the ECU is very simple, and it wont cause any permanent damage. The reason why I would remain optimistic is because your car is OBD0 and I don't think the auto trannies were electronically controlled back then. The 92+ were only partially electronically controlled, and not until 96 did the Civic become fully electronic.
If it throws a code, then you may be able to convert the ECU to 5 speed. On a P28 it's fairly simple; on your ECU I don't know. But you can search the archives at pgmfi.org and see.
BTW I don't think that it will put you into limp mode, just throw a CEL. So it shouldn't run any differently.
